So I hopened up my honeywell thermostat to look at the wiring, and I have 2 wires in the W terminal, and 2 in the RC terminal.

From my little amount of research the 2 wires in the W terminal is for a 2 stage heating system. If the color codes are used correctly, the white would be for 1st stage and black for 2nd stage.

What I am confused by are the 2 wires in the RC terminal. One is blue and the other green.

I am trying to connect it to a Nest Thermostat E.

I figured the white in the W would connect in the Nest's W1 terminal. The black in W would connect to the Nest's * terminal which will be programmed as the 2nd stage heat terminal.

But what to do with the 2 wires in the RC terminal?

I'm confused. You had two wires connected to the same one terminal (W) and two wires connected to another one terminal (RC)?
